BASEPOP – a software tool specially developed to determine individuals and strains to be included in a future breeding programme
The construction of a proper base population is critical in developing a successful aquaculture breeding programme. Avoiding inbreeding is especially important in aquaculture breeding, since a few parents can produce large populations of fish. To aid aquaculture breeders in deciding on which individuals or strains should be used for a base population, the BASEPOP-tool has been developed by Nofima. This tool can be useful for all European aquaculture species.
The BASEPOP software tool can estimate genomic relationships (using genetic markers) and use this information to optimise individual or strain contributions to a base population for a new breeding program.
The files to use this programme can be run in either WINDOWS or LINUX environment. Below are the links to the manuals and different files that are needed to run the software.
manual
Windows
basepop.bat- this file will run the executable file, and will ensure that you see progress in a window
basepop.exe- the executable file
Example files:
basepop.inp- the steering file for running basepop
basepop.gen- contains the genotypes
basepop.dat- contains the data
To run the program: double click on basepop.bat to run the program. Ensure that basepop.exe, basepop.inp and the data files are available.
Linux
basepopindividual_.tar.gz
The executable and example files are zipped into a –tar file.
To unzip, type gunzip basepopindividual_.tar.gz, then tar xvf basepopindividual_.tar. To run the programme type ./basepop .
Ensure that the basepop.inp and the data files are available.
The BASEPOP and FISHBOOSTSEL are developed and owned by Nofima. Access and use of the software is free of charge. Nofima can not be held responsible for the results coming when using the software.
